Afghanistan capitalised on half-centuries from openers Rahmanullah Gurbaz (60) and Ibrahim Zadran (51) to post 148 for six.
All-rounder Gulabuddin Naib then produced career-best figures of 4/20 to help Australia be bowled out for 127 in 19.2 overs.
The win keeps Afghanistan in contention for a place in the semi-finals, with Monday’s match between India and Australia likely to be a knockout fixture.
Afghanistan had defeated New Zealand in the group stage.
